I just acquired a gen 2 alpha setup to put on my boat . One of the studs was broke but I managed to get it out . My current transom has 6 holes instead of 8 . Do I need the top two or can just use six like my current setup . I’ll get he template and drill holes if not but I figured six was holding it before why does it need 8? Also there are no anode studs on the newer housing , do I need those?

I drilled em on mine. It really won't matter until the day you hit something, or just drag bottom. Then, who knows, might save something expensive.

If you are in salty or brackish water, then you want anodes. Otherwise, probably no big deal.

Merc don't put things in just for the fun of it. Adding those studs will have cost them money, money that they would rather not have to spend. If Merc put 8 studs in, then drill 8 holes.

That's correct, no anodes on the studs. They are many other anodes on those new transom housings and the drives. Also pay attention to the grounding wires on the transom housing and drive. When you've finished the installation, take a multimeter and check you have full continuity from everything to everything...

Duh. I was slow on the uptake. When I switched to a Gen2 I bought the anode plate that covers the end of the cavitation plate on the drive. There are several others you can install if you run in salt at all.
