Hello. I have a 2006 Fishin Deck from Tracker, aluminum hull with a 115 outboard. The inside of the transom has a rubber seal to keep the water out at the seams and it is cracked on both sides. What’s the best product to repair? Do I need to try rip out the old seal or can I go over what’s already there? The old original product seems to be on there pretty good. Note, this is only on the inside of the transom. Photos for reference. Thanks.

That is basically a way to keep water from the splash well out of the boat. Since the splash well has scuppers to drain standing water that rubber is designed to deflect spray away. If it was mine and I was really worried about it I might daub something like like liquid electrical tape on the cracks. Some one on the board probably knows of a better product. If you look carefully where the cables and hoses pass through you will see there are already openings that can pass water.

Unless you unhook all the cables/fuel/electrical, you can't replace the boot. My workaround was to get a chunk of roofing rubber from the local lumber yard and cut the circle to fit the plate, with a little extra to lap over itself. Split the rubber on top and slip it around and use a good glue for the rubber and glue/clamp it, like patching a tire. if done right it looks ok, and that rubber is uv resistant also.
