Stumped!!!

I have a 1988 25ft. Chris Craft Cuddy Cabin with a 1999 5.7L mercruiser with an alpha one outdrive. Now here's the problems I've had. I bought the boat last year and found lots of varnish in the gas tank after getting it clean and trying to run it I maxed out at around 3400 RPM. In the off season I did a big once over and found the fuel pump to also be inadequate replaced it and took it out again ran better but still stopped around the 3400-3600 range in RPM's. So I thought maybe timing and tune up would do it. Got into the tune up and did a compression check Found to have 2 cylinders with nothing no compression at all. So here we go take everything off send heads to machine shop I had 2 intake valves that were tulipped. Reasons for tulipping can range from bad gas to wrong prop to many other things. WEll got the boat back together timed tuned up and ready to rool It starts and sounds better thatn ever BUT... took it out and now i'm only getting around 2500 RPM's any ideas? I have no idea how i can pick up compression and a better running motor and still loss power. Oh yeah and it has always ran fine in neutral You can rev it up to whatever but under a load I'm always limited in RPm's Thanks for any ifo or ideas!!! sorry so long :confused:

What does the compression look like now? If it hasn't improved then you have ring/piston problems in those cylinders. With no load it will rev just fine, even with bad compression,if timing is good.

is this motor carbed or EFI? and which ign system is it running. and a double check of the compression and secondary ign wires is in order.

All compression is good between 145 and 160 on all cylinders. it has the thunderbolt V ignition system on it. I'm not sure about the prop but would be surprised if it was the problem but could be although that still doesn't explain the last drop in RPM's all things being equal only thing that changed was the head job.

I know that the thunderbolt V if used with an ECM needs to be put in base timing mode to set the timing.....does that same proceedure get used without an ECM ?? If so, did you do that to set the timing ?
