Seadoo GTX taking on water

Hello, I am new to this forum and would like to ask if anyone has suggestions or answers for a problem I have with this Seadoo taking in water.
We were using the Seadoo yesterday, wherein which we lost drive. The shift mechanisim for Forward/Neutral/Reverse popped up into neutral and we cannot get it back into forward or reverse. The engine runs, however there is no drive. I removed the cover over the drivetrain area where the one boot shifts around a bit. Is this the problem and where the water comes in?
I have added a couple of pictures of the area in question as well.
Any suggestions would be beneficial.

New update folks, it would appear that the rear section (outside back) has shifted, thus not allowing the transmission to shift. All the screws has come off, obviously over time the screws have all backed out and came off.
I will be attempting to fix it this afternoon.

Shipwrecked1,are you talking about the bolts that hold the pump/impeller in place???? If in fact the pump came loose make sure you have no damage to the driveshaft splines.I f they were damaged you will not have any propulsion and/or do major damage to the pump and impeller. If that was the case make sure you put the pump back on perfectly even buy tighting the bolts in a criss-cross pattern evenly otherwise you can bind up the plastic pump and cause it carve out the plastic liner...As far as taking on water if the pump came loose make sure you didnt do any damage to the driveline seal (the picture you supplied). That is a carbon based seal and rides against that metal plate,they both have to be perfectly flat with NO chips or cracks,if it does you will have water entering the hull when its sitting still.
