reprime fuel system??

I took my boat out last weekend and on the way back in it was dying out at full throttle. i assumed it just needed a filter so this morning i replaced the filter and emptied out the fuel water seperator. i checked the plugs and they looked good. the battery is fully charged and is on a charger. when i tried to start it up it ran really rough for about 30 seconds and then died. now it wont start at all.

DO i need to prime the fuel system? I see the air and fuel stems on the rear of the motor, is that what they are for. Any help would be greatly appreciated. i dont live near an authorized shop or i would just go drop it off.

plugs look good
fuel pump is pumping
battery is 1000cca and on a charger

tried spraying some starting fluid in the intake last night and the boat started right up. im getting fuel pressure after teh filter. it just acts like i am not getting any fuel to the cylinders. this boat has always started as soon as you hit the key. i also added some sea foam to the tank. what controls the fuel going into the cylinders?

The ECM, fuel rails, injectors, etc. You need to take it into a dealer and let them run the test procedures.
