I wanted to ask if it is necessary to replace the rod caps bolts every time you remove them . The manual tells you to replace them when reinstalling them . Why is it necsseary if there in good shape ?

They stretch when properly torqued. I've reused rod bolts once, but not more than that.

I've re-used a lot of them--until one broke when the motor was started and drew blood as the pieces of shrapnel buried themselves in my arm. Believe me, I replace them now.

I'll reuse them once as long as I was the one who put them in to start with. If I wasn't then I repalce them or if they had Loctite (or similar) on them. It also has a lot to do with what happened to the motor to cause a rebuild.
