I believe I have a slightly bent prop shaft and my clutch dogs seem to be going out as well.

How much do you think it would run to have it completely rebuilt?

Engine in question is a 1998 Mercury 50HP Bigfoot.

When I first put the boat in the water it would idle fine but when I put it in gear it would die. If I trimmed the engine up out of the water, shifted it into gear it was fine, I'd just slowly rev as I lowered it down.

By the end of the day it was running completely normal. This was after about 1 hour of run time.

The running problem is easy, you had a little crude in the carb from sitting over winter with fuel in them. The other question is not there are many factors involved, can the shaft be straightened so right of the bat there's a $200 variable, does it just need a clutch dog or dog and gears. So your best bet is to talk to your local service manager and get a estimate from him I am sure that he will explain the variables and prices. If you don't trust him go somewhere else.
