Having a mechanic do some work on my engine after his workday.
He has replaced a low pressure pump that was leaking and cleaned out the VST. Last time he was checking the engine, the water to the muffs cutoff and the engine ran dry for a few minutes.

Following the engine was overheating and he mentioned that one of the temp gauges was stuck open so one of the cylinders was running rich and the temp gauge needed to be replaced, and that the impellar needed to be replaced because it probably melted.

I wanted to know if anyone had any thoughts or comments on this and also the cost of these repairs. I want to make sure he is not trying to pull the wool over my eyes

Running a motor with out water to it will hurt the water pump, so it would be a good idea to replace it. I believe you are talking about thermostats not temp guages and they need to be replaced from time to time as regular maintenance, just like the water pump. Look up the parts to see what the prices are online or call the nearest Yamaha dealer and ask that way you can buy them your self or at least see what he is trying to charge you for parts and labor
