I have a 1993 Performer(center console outboard), original power was omc, repowered with a yamaha. In the fuel line, inboard on the transom is a cylinder aprox 3in round and 5in in length with a fuel inlet-outlet and what appears to be a bypass line. could this be the original prime pump?. It is no longer needed for the Yamaha and I would like to remove it from the fuel line.

I do not see why could not remove it. You state your Yam doesn't need it.

It could be a valve that allowed the running of a kicker engine without drainback.
