OMC 2.5 cooling issue

My father in law gave me his boat. He is very thorough with the maintenance. So when I took it out for the fist time last weekend it over heated. As I was waiting for a friend to tow me back to the dock, I did some checking. There was no water at all in the motor. The hoses are all dry. I got the boat back home thinking I had a pump issue in the motor its self. Nope the pump is in tact and in great shape. So I hooked up the tester on the motor to check for a blockage. Water is flowing fine through the system. I know the stern drive has a pump in it. Does this pump, pump water to the motor? Or is it just for stern drive cooling? What other issue could I be having?
