Nissan 9.9 vibration

I own a 2000 Nissan NSF 9.9B. It's a 4 stroke, long shaft, pull start. It shakes and vibrates in nutural at idol speed, and in gear all the way to WOT. Also, the last 1/3 of throtle twist is non responsive. Otherwise it starts and runs great. I had the prop shaft and prop replaced because the shaft was bent from previous owner. The vibration did not get any better. Could this be a timing issue?

No. Chances are it there is something else wrong in the lower unit that was not repaired.
