I just recently picked up a boat with a 2001 mercury 125 2 stroke. Motor is extremely clean
I've watched and read start up procedure for th engine. However when I start it (even warm) it wants to stall after a few seconds..when I put it in gear it idles fine and at full throttle runs strong. When I put it in neutral it will again stall after a few seconds unless I push in the choke. Does the idle screw adjust that for you.

You need to be at a certain Rpm in gear and idling. I think around 750 rpm is right for that motor. There might also be mix screws on the carb that need to be opened a little bit. Get a manual for your motor.
