Mercury verado shift shaft accidentally removed

Hello. I recent went to remover the cover on my 2005 Mercury verado where the shift shaft comes out of the lower unit. As I was pulling it off I accidentally pulled the shift shaft up with it and it came out . I didn’t hear any noise or anything when I removed it. So I carefully pushed it back down into the hole. Long story short i when i reinstalled the lu it didn’t want to go into gear. The shaft would just whine while it was trying to turn into gear. So I thought it was off by a spline. I removed it again and manually turned it into neutral to where it was suppose to be (same as the shifter). I installed it back and it’s working perfectly. But as soon as I spin the pro with my hand in neutral then try to put it back into gear it want go it just whines. While it’s whining I can walk back their and barley turn the prop and it will pop into gear. Is this something with me just not having the grooves exactly lined up. Or has something came loose in the gear case when I accidentally pulled the shift shaft out? Thank y’all for your time
