After an afternoon of tubing, I suddenly could only get 3000 RPMs with WOT. It wouldn't plane, but it ran. I noticed the fuel gauge was low. As I was porposing back to the docks, the gauge went empty and I ran out of gas. Got a tow back. I topped of the tank on the way home and put the muffs on and fired her up. I temporally put it up past 3000 with no problem (in neutral of course). It has new plugs and new igniter2 ignition, My question is, can being low on fuel cause a reduction in speed? Could it be something else?

Of course, they don't run near as well on air as they do gas. Now that you filled the tank, take it for a test run and check it. Reviving it in neutral is a non test.

It might not hurt to change the fuel/water separator the same time; as you sucked all kinds of trash from the bottom of the tank.
