loss of power stx 900

Just purchased a used 2003 kawasaki 900 STX about 2 weeks ago... excellent condition. Previous owner replaced fuel filter and 2 of 3 plugs before selling it. Took it out 3 times. 1st time out it was great, had it up to 49mph easily. 2nd time out...after about 1.5 hours of riding, the jet ski would hold back from accelerating past 30 mph... . today we took it out in 2-4 foot seas it was running good and had no problems untill we came in to the inlet and cruised the ICW at about 6-10mph... slow zones and manatee zones... the engine was smoking more than usual after about a half hour of this (2hours total into our ride). I also noticed that when i gave it full throttle it would hessitate and only go about 25 mph. we took it back out of the inlet and into the ocean to try to give it full throttle... and still it would only go about 25 mph full throttle. Went back to the ramp.... flushed it as usuall and now i'm looking for ideas on what might be causing the problems... plan on taking it back out tomorrow to see how it acts.

any ideas?

I put 3 new plugs in it this morning... and took it back out on the water.. Ran okay for a while. after about 20 minutes we tried to go full trottle from a stop. it wouldn't go past 5000 RPMs. after turning it off at the ramp it wouldn't start. I let it sit for about 5 minutes.. it started but not well. I took off the fuel filter that the previous owner installed... It was installed backwards and was significantly smaller than the OEM fuel filter... I replaced the original fuel filter (not new) and it started right up but it will not go over 5000rpm

any ideas?

Could the previous fuel filter being smaller and installed backwards be the likely cause of the problem?
