I just piscked up our new 22 ft pontoon with a 2004 Mercury-90hp 4 stroke and after logging 4 hours under 3000 RPM, decided to try it at WOT like the dealer said. It runs great all the way up to 6000 RPM, my question is, since the specs rate 6000 as Max is there any problem with running it at 6000?

Shouldn't be any problem... But if you are worried about it, you can increase the pitch of the prop and bring it down a few hundred rpms for each additional inch of pitch the prop has.But I think you are dialed in just fine, especially with a pontoon....
