Trying to do a good service on an engine(96 3.0LX Alpha One) that has sat for 2 years. I changed oil and gear oil already. I was online trying to find fuel filter and noticed more filters????

Can you please tell me all the critical filters I need to change and any other parts that need serviced...

perform a FULL tune-up: plugs, wires, cap, rotor, points/condenser (if applicable), water separator, carb filter, any in-line or otherwise fuel filters (fuel pump filter), check/set timing/dwell and idle speed/mixture, clean flame arrestor

pull drive and pressure test, inspect transom assy - all bellows, water hose, gear lube hose, trim senders, engine coupler, gimbal bearing, u joints, check engine alignment, check gimbal ring/steering shaft play

grease u-joints, gimbal bearing, engine coupler, replace drive gasket set and o-rings

the OEM manual should have a maintenece schedule in it, this will also give you detailed steps on how to perform all the neccessary procedures for routine maintence

What is the remote oil filter? Do I need to replace that? Does my engine even have one?

Can I just buy a filter for fuel pump or do I have to buy whole new assembly?

Your engine doesn't have a remote oil flter, that is only an option on V6 and V8 engines. Your fuel pump does have a filter inside the removable bowl. and there is a fuel filter in the carb inlet. The 3.0L engines have never come with water seperating fuel filters, but it should have one installed between the tank and the fuel pump. Then you shouldn't have to worry about changing the ones in the carb and fuel pump.
Plus, the engine fuel filters are not water separating.
Have a look at the Adults Only sticky at the top of this forum, especially the winterizing and summerizing posts. That will give you a good idea of typical maintenance you should be doing, along with the service manuals for your engine and drive.
