Help - Yamaha VX taking on water

I left my 3-yr old VX110 in the water over two nights, and when I checked on it there was deep water in the engine compartment almost to the top of the battery! I idled the boat to the shallows and bailed it out. After that it seemed to run fine. However, where did all the water come from?! I pulled it out, changed the oil, and looked it over carefully and can not find any obvious place for water entry. Yes, the plugs were in and tight.
Any suggestions on finding where the water is coming in?

the most common place would be the drive shaft seal// poorly sealed through hull fittings,, or a crack in the hull in the intake tunnel.. put the ski on the trailer, put water in the hull and look for where it is leaking out.

yes mine did samething but leak worst then yours mine would fill up within an hour it was the housing bearing look at your engine look all the way back to the farwall you should have a cover over it with 2bolts to remove then should see it there its a bearing wrapped in rubber the rubber dry rots and starts leaking mine can half way apart hope you get it good luck there about 78$ebay-315$ at the yamaha shops but there selling you the housing bearing kit you can go to there web site and they have the whole diagram for ya jet unit 2
