Ok so I keep the motor in the basement, during winter, I run the motor out of gas completely, change the lower unit oil and move it to the basement. Should I pull the plugs as well?

If that engine is going to be grounded for a long time, remove plugs and squirt a good dose of fogging oil in each cyllinder and pull cord to distribute oil inside, put plugs back in. Runing engine out of gas sometimes doesn't remove 100% gas leftovers, if it's a 2 stroke, better remove nut from lower carb and drain bowl leftovers on top of a cloth, include hose leftovers too.

The answer to your question is no. Leaving the plugs in helps keep the moisture out.
