I need to get a fuel/water seperator for my 2000 Johnson 90 hp. I prefer the type that has the clear bowl and is drainable. I see lots of that tpye with a 10 micron filter and with many gph flow ranges. The manual mentions 20 gph and 25 microns. Would a 10 micron filter put too much restriction on the fuel flow?

You want a 10 micron filter. A 25 micron filter is only going to trap any leaves and sticks that fall into your system. Some manufacturers have even gone to 5 micron filters.

Restriction is a function of flow capacity and filter size. Increasing the flow rate is one way of getting around the problem.

I'm running a Racor, 10 micron, 60 gph filter on a 200 hp. Even with twin fuel tanks and the associated lengths of fuel line, the filter causes no problems at all.

What gph flow rate would you suggest for my 90 hp motor?

Your 90 Hp will burn ~9 GPH tops. As long as you use a high quality, name brand filter, I'd stick with the recommended 20 GPH filter.
