Fuel/water seperator not staying full

I realized my fuel/water seperator isn't staying full while the engine is running. I've never checked it right after I turned the enigine off so I don't know if it's suppose to but I ran the boat for about 5 minutes and it was about 1/4 filled in the larger size filter. Are they suppose to stay full? If they are does that mean my fuel pump isn't working or maybe a air leak? Thank you for your help

I will admit I don't know much about your set up but.... air in the fuel lines would be a bad thing and I suspect you have a leak around the seal for the water fuel separator and its sucking air.

Should be full. Check that the o-ring(s) are in tact

Do you smell fuel? If so, not a good thing.
