Fuel issues?

Just put my boat (2900 Angler w/t-F225 yamahas) in this year. Engines ran great before storage, half tank of gas. Change seperators. First thing I did was put gas in it. Both enigines are running rough. I have already burned almost half tank and engines still not right. I was told that one engine needs fuel pump and the other he can clean up fuel system to make right.

Question: Can a fuel pump be bad, yet engine still, but run rough
intermittently?

maybe someone else will answer, did you change the internal fuel filters in the engine.

those engines have two pumps,both electric.
one feeds the vapor seperator the other feeds the fuel rail for the injectors.
if they run they are typically good.
most likly the VST filters and the injector screens are clogged.
