Fuel issue after repower

I have an older 16 foot aluminum runabout that I recently re powered. I went from a 1995 force 40hp to a 2001 mercury 50hp bigfoot 4 stroke.

removed the old motor.
removed fuel lines and filter
drained all fuel

installed new motor
installed new fuel lines, primer bulb and filters
added straight pump rec fuel

The boat ran well after priming fuel system with primer bulb. It took several minutes worth of pumping before I got pressure due the lines being empty. I ran the boat for several minutes and when I gave it throttle it bogged down and died. The primer bulb was soft. I tried to prime the bulb on the lake, but it wasn't happening. I resorted to my minn kota for the trip back to the dock.

Is there something that could be causing this fuel starvation? I thought it was on the engine side, but after thinking it through I think it might be something on the boat end. I dont want to just go tossing parts at it. If there is anything I should look at before I take it in for something that I believe is simple and overlooked?

Fuel pump (if it wasnt pumping why would my line be drained?)
Primer bulb (if it was bad how did it make pressure to start the engine and fill the lines?)
I rechecked all the fuel connections and they are tight.

If you have a built-in tank, try using a portable tank to eliminate or confirm boat side or engine side.

Everything is good on the supply side now. I had a defective inline filter placed between the feed from tank and engine.

I have a new set of issues. I have a high idle, erratic idle speed, and no power at full throttle. I can run it around 3k and runs fine. If I go any higher or give it wot it will bog and eventually stall.

Also and possibly unrelated. If i idle, idle speed is around 3 mph. After awhile it will start to give the overheat buzzer. If I shift to N it will stop and when I go back to fwd it will remain off. Odd I know. Maybe a engine harness issue with the boat being a 94 and the engine being 2001 and 4 stroke? It doesn't seem to be overheating.
