Something is not adding up. You say the tank is draining but there is no evidence of oil anywhere. Should be some down the sides of the tank, in the engine pan or in the air intake silencer box.
You also report that it takes a long time for the oil tank to fill up. A good system should be able to completely refill the tank in about three minutes time, or less.
When was the last time the filter in the oil system was changed? Is it possible that you don't have a leak but that the main tank on the motor is not being refilled as it should be?
If you have Yamaha gauges, what are you seeing on the oil status part?
Regarding one of your questions, the main oil tank inlet is at the top of the tank. There is no way that oil can be siphoned out of the tank back to the remote tank.
Do this. Remove the plastic sump on the bottom of the main oil tank. Drain the oil into a clean container and add it to the remote tank. Clean, reattach and secure the plastic sump. Turn the key to just the oil position. The horn should sound, the tachomter icons should flash, and oil should start to flow from the remote tank to the main tank. The tank should be filled or mostly filled in about three minutes time.
