Re: engine bogs down after running an hour
I admit I'm no expert on boats, but from your description I'd suspect possible vapor lock. The way these 3.0's route their fuel line around the motor and utilize a mechanical fuel pump make them look like very good candidates to me. If engine is hot and you shut it down, heat builds up in the engine compartment, and the still fuel in the steel lines starts to boil. If it boils, the fuel pump can't pump it, and now the motor is starved for fuel until the fuel in the line flows enough or cools itself down below the boiling point.

A good old hillbilly technique that I used to diagnose a lot of cars 30 years ago was to wrap all the metal fuel lines in aluminum foil for insulation. If this fixes the problem, you've definitely identified the problem as vapor lock. Then a better more permanant fix is to reroute fuel lines as far away from the hot motor as possible, or add some permanant shielding between the motor and the fuel lines.

Also make sure your motor is cooling properly and not running hot.
