I have limited space for batteries,so i can only go so big. i already have one deep cycle that i used for my radio, so i will just buy one more and hook them together for trolling motor. Can i use two different amp per hour rating batteries and still wire them in series? I would use the 24v trolling motor, but also hook my radio up to the one battery with higher amp per hour rating in hopes that i could use the motor and radio at the same time and the one battery would not die much sooner than the other.

Yes you can but motor run time will be limited to the capacity of the smaller battery. Connect any other 12V accessories directly to the larger of the two batteries.
