Boat breaks up whil on plane

I have a mercruiser 454 bravo one. A rebuilt rochester 4 barrell. I was out today cruising when the boat all of the sudden felt like it would start to break up then it would bog down and finally stall. It would become very difficult to start and all of the sudden would start up run rough and stall. Was drifting for a minute but had to get as a major storm was approaching. It started up and took off no problem. would feel a little break up but maintained speed for 10 minutes. Approached the dock in 40 to 50 mile an hour winds and the boat stalled again got it started and ran rough made it in the slip and smoothly idled. I had this problem earlier we ran the fuel tank down changed the water seperator and it seeemed to run ok ok on a couple of long trips. The boat has been sitting for 3 weeks with only being started for a couple of minutes. An suggestions or ideas? Is this still a fuel problem? Could it be a head gasket? Temp never shot up.

WD40 the distributor cap and dry it out with poaper towel.

You need to check for fuel when this happens. Might try a bit of fuel (1/2 to 1 oz) down the carb when the problem occurs, if it starts immediately and then dies you need to check the fuel system for blockages. Do this safely, with a fire extinguisher nearby. Carburetor cleaner can be used for your small fuel shot. And don't use starting fluid, it is so volatile it's bad for the motor.
If it does not start begin checking for spark. I have heard of Thunderbolt IV ignition amplifiers "breaking up" when hot. You could cool down the ignition amp and see if the engine settles. (If it has one!)

update checked the distributor it was replaced 2 months ago looks good. I drained the water seperater and it looked bad. fuel looked like someone peed in the tank. was told this is compliments of ethanol blended fuels. I am having the tanked pumped out this week will post an update.
