Is there always a little water in the bottom of the boat that is in a slip?
A little, yes. The last little bit won't be picked up by any pump I'm aware of, and unless you soak it up with a sponge or something, it's just going to sit there.

If it's accumulating for no reason after being pumped as well as possible, THEN you have a leak.

I have a 95 26' wellcraft , just had a new transit assembly installed, where mite the water be coming from , and I just got the boat.

could be coming from anywhere.

could be a bad transom, bad transom shield seal, bad bellows, bad exhaust y-pipe, leaking screw hole, leaking thru-hull fitting, etc.

dry the bilge, get a flashlight and look

just spent 12,000 to fix the transom from lekking
And you still have a leak.

Time to dry it up, the use a flashlight and look to see where the water is coming from

Does the boat have a sink, head, water holding tanks all are possible leakers.

Cockpit drains that drain to the bilge instead of overboard?
