Twin engines , all of my trolling is on one engine , which varies depending on sea conditions. This is when I need the house battery to be charged, downriggers run off it . Who makes a isolater that two alternators can be hooked up to ? Three separate banks of batteries, house (1) and a bank of two for each motor .

Don't know of anyone which makes a 2 ALT 3 bank isolator, I would suggest 2 ACR's
Eng 1 thru ACR to house
Eng 2 thru ACR to house

The ACR will not let the house be over charged so feeding the house from either motor should supply house Bat with power when either are running.

Some ambulance isolators used to have 2 inputs and multiple outputs.

Lots of voltage loss.

The ACR scheme that AD mentioned is much better

Deciding how the alternators will be used is first step. Dedicated and isolated loads. Or how much freedom can be used if a Alternator fails.
The built in capabilities of all parts needs to be designed together.
A set of manual switches with blocking / isolating diodes will give maximum flexibility. As Scott mentioned.

I would install two isolators. one for each engine. and connect both to the house bank. that way, either engine will recharge the house bank. and the engines stay isolated from each other.
