It's Didymosphenia geminata also know as "Didymo" or "rock snot." It's an invasive diatom. Not harmful to humans but can make a mess out of streams & ponds.

That is very interesting. I googled some pics and they do not at all look like mine, allthough i assume there are different variations. All that aside, is there something i can do to get rid of this stuff before i loose my fish.

I've seen similar looking stuff, brownish balls attached to submerged branches. I don't think it will kill your fish though. Contact your district fishery biologist for more info.
