96 seadoo gtx problems

A few years back someone used my GTX without closing the drain valves causing some water to flood the engine compartment. Since then I have an erratic problem with accelaration., The machine will run fine 90% of the time but will suddenly lose half the rpm and top out at approx. 3500-4000 rpm. If the machine is run at full throttle long enough the rpm's will suddenly shoot up and the machine again will run flawlessly. It feels as if not all cylinders are running. Any answers as to what may be the problem. The engine compartment has been dried completely since then and the battery and plugs replaced. What gives?????

Also, "12v" flashes on my screen though the battery is new. Might this whole problem be caused by a bad rectifier? Would that cause accelaration probs?

Sounds liek the electronics got wet and now theire corroded. I woudl check for a corroded neg cable from the battery first. make sure the cables arent corroded at the battery and theire tight. when it looses RPMs do you get a bogging no power feeling?

12vlow means the charging system isn't working or a conection is bad like previously mentioned,, water may also be in the coil box by the battery shorting out the ignition or the ground inside the coil box is corroded.
I bet the ignition is loosing power and the engine is not getting enough spark thus fouling the plugs temporarily.

Yes, there is a bogging down and a considerable loss of power. The pwc will only go aprox. 1/4 speed.
