95' Yamaha 115hp ProV Starting Issues - Redline Idle

I recently Purchased a Bayline Capri 1700 CV with a 2-Stroke 95' 115hp Yamah ProV with oil injection and tilt and trim. The owner stated it was running well last time it was used (3years ago) and they tried to run it in a tank this year and it seemed to run fine as well. I replaced the steering cable and rack and pinion in the boat because the steering was tight and while doing so, accidentally knocked a few wires off the ignition switch. While talking with the owner he had stated that they ran a wire to the motor to bypass the emergency shutdown switch because it was faulty. When I took it out for the first time, the motor seemed to idle rough and when I put it into gear, would not go faster than 5mph. After looking under the dash I noticed that two of the grounding cables (one for the megneto ground and another one... not sure which one it was) were unplugged. The odd thing was I could turn the engine off using the emergency shutoff switch (which I was under the impression was not working) but could not turn it off with the key. This is when I realized the wiring must have been wrong on the ignition. I pulled up the wiring diagram and rewired the ignition switch to the correct configuration but then the motor would not start at all, just a faint click noise. I then tried to plug in the cable that the original owner had run to bypass the emergency switch and plugged it into the "start" terminal on the ignition switch. I was then able to start the motor but as soon as it started, would rev all the way up and continue to run at max power.

no wire at dash will cause motor RPMs to run at max RPM, need to looking at throttle/carb
Also need to find out what all has been bypassed as it could real dangerous if motor starts in gear and throws you out of boat
