'62 40 hp carb question, metal plugs in rebuild kit

when i rebuilt the carb i checked the small low speed ports behind the big circular plug, but didn't remove the small one cause my local dealer said this is for atmospheric pressure and is rarely a problem. is that what that small plug is for and should i have taken it off to clean it. could this contribute to loss of power at WOT, thanks
