225 EFI coughs and stalls same problem?

I have a 2002 Merc EFI that I recently had rebuilt, it needed a new crank. I havn't had much time to run it since then but it worked alright. The last couple times I had it out it would cough at high rpms ( around 5000).
Also when going to put the boat on the trailer the motor will stall, it won't stay running on idle and I have to give it some gas. Could these two problems be related? I had it into the mechanic and he put it on the code reader and it showed throttle position sensor one time but it didn't stay up and doesn't show that again.
I would like to get the motor running good before I lay it up for the winter.
Any suggestions?
Oh also I need to replace the oil tank as the low level alarm was going off when the tank was full, it seems to be sticking. I haven't done this yet though. I thought I would mention this in case it could be a cause or something.

I would look at the cps make sure it's set 6- 8 mm from the fly wheel. If not adjusted right at high rpm they will skip a beat or two. This would normally shut down the motor. It's worth checking to see if it's set right

cps?? You have to forgive me I am not sure what this is. Would it show up with the code reader he has??

crank position sensor it could show up on the scanner if you by chance had it on there when it acted up or it could store a fault code if the was enough difference in what the count was a what it should be. At the time it coughed

You said it was an Efi is that a two stroke or a four stroke ?
There is a big difference in trouble shooting the between the two of them.

It's a 2 stroke. And it seems when a back off a little throttle the cough goes away. It's weird too that when I try and put it on the trailer at the end of the day it keeps stalling. I have to give it fuel to keep it going. One time on a windy day and a strong current I almost put it the back of the truck as I was coming in so fast and missed the trailer.
I don't know if I will get a chance to take it out one more time or not. As I am typing this it is snowing with already about 3 inches down.

ok you need a book to start with to go through the link and sync tps setting
