2006 25 hp yamaha 2-stroke- stumped

My friends and I are stumped. 3 weeks ago, running WOT, engine felt like prop ran into a wet blanket. Limped home. Only running on 1 cylinder. Compression checked, A-OK. Cleaned out carbs,found some junk, now running on both cylinders but with regular interval backfire or lean cough through exhaust. Pulling out choke, backfire/cough stops and engine runs smoother. Makes us think running too lean. Swapped both carbs with a complete spare set, EXACT same symptoms...running rough and coughing through exhaust. Replaced fuel and fuel filters, same symptoms. Why would some junk in one of the carbs that shut down 1 cylinder, when rectified, now cause this backfire/cough? Where else should we look? Could fuel pump diaphragm be torn....something to do with the timing...etc? Any help would be appreciated. Thanks in advance.

Weak spark is what comes to my mind, but its not a very big place so take it with a grain of salt.

Did you follow the sync and link procedure in your manual when the carbs were reinstalled? I would think it needs one if there is more than one carb.

Did you disassemble the carbs completely and clean and blow out all passages with compressed air before reassembling? sounds like pilot/ idle passages/jets are still a problem.

pull out choke and engine runs smoother?
re clean carbs.
by pulling out the choke you force the carbs rich.
dont break off the air fuel mix screws when trying to remove the limiters.

Put a piece of clear hose between the carbs and fuel pump so that you can see if air is getting mixed with the fuel causing it to run to lean.

cant do the clear hose trick on the 2cyl twin carb yamaha 25.
the fuel pump is mounted to the lower carb body and if you had trash in the fuel system and did NOT pull the pump apart you most likly have trash in the bowls again.
