2004 Yamaha HPDI

I got some water in my gas, I drained everything and it was back running as it has for the last year or so, I say as it has been running because I have never gotten over 4800 RPM, now I had decided it was my prop and the fact the motor was a little low in the water along with being a 24' tri-toon, everything seemed to be fine it did seem to run a little ruff but I had nothing to compare it to, I could hit 31mph with 2 on board so I didn't mess with the prop and just had fun.
OK so back to my issue. When I pulled my plugs during the clean up I noticed #3 looked almost new and the other 5 were dark but not bad. This made me start thinking about my lower RPM's so I hooked up my YDS and everything showed OK no codes and everything working. So I ran the active cyl test, this is where I get really lost because it says to watch for a decrease in RPM when it drops the cyl... well I got an increase of a few 100 on each cly. The motor died during the test on 5 and 2 and would not crank until I let it sit for about 20min. This YDS is nice but I can't find any guidance in it or the manual. Hoping someone on here can offer some advice.

this makes me wonder how many different HPDI motors Yamaha made in 2004
