2003 yamaha 250hp hpdi idles at low rpm

2003 yamaha 250 up hpdi recently in shop for annual maintenance. Filters plugs etc changed. Ran like a top for about 10-15hours. Now when cranks it idles at 400-500 rpm and will shut off 2-3 times before remaining cranked. After this it runs great the rest of the day. Is this water in the fuel? What to do?

check the compression,inspect the spark plugs.
after that unless you have a multimeter and the factory yamaha service manual there isnt much to do.
