I just replaced my 2002 Yamaha 90 trl water pump. While droping the lower unit I realized that it does not have the line behind the shift shaft. Water pickup line? I just bought the boat and missed it not being there. I replaced water pump and reinstalled lower unit ( did not install new line ) and it will not go into gear forward or reverse. Shift shaft out of alignment? Not sure what I did. It ran fine before without that line could that be the issue though. I must of done something during re-assembly.

I think the line you are referring to would probably be for the speedometer. Its the water pick up tube. There is usually a rubber hose that comes from transom through lower unit and connects to lower half of lower. It is what makes the speedometer read speed from the little hole on lower unit as water flows past. It is fine to run without hose, just means speedometer wont work--unless it has been swapped out with a different speedo tube or GPS gauge.

As far as not shifting, you need to pull lower and do it again. Either bumped the prop while working on it and bumped lower out of forward gear, or something didn't line up. Pull the lower. Then make sure shift lever on boat is in forward gear. Turn shifter on lower to ensure it too is in forward gear. carefully reinstall lower unit. If it won't go all the way in, you can turn the prop a little counter clockwise to line up splines. Just make sure you don't bump the prop or it make knock lower unit back out of gear.
