1999 Yamaha 225 OX66 flooding when in the water

Hey guys, I have a 225 OX66 that I just rebuilt. It sat up a few years and had some water get into it an freez it up. After the rebuild, it will idle well on the muffs but not in the water. It acts like it wants to flood. When I disconect the pressure pump it starts till it runs out of fuel. I have checked the TPS, it is fine. Same for the O2. When I disconnect the TPS, it goes into fail safe and idles well. Same if I disconect the yellow wire on the Computer. I put it in the shop and they cannot find anything.

I have changed the pressure and low pressure pumps.

I was wondering if the exhaust my be backing up. Or if one of the bleeder lines may be blocked. Any suggestions are great. I really do not want to pay the shop for nothing.
