The beeper was coming on meaning the engine was
running hot. Waterflow is excellent. Took out
thermos. Replaced head gaskets and water jackets,
cleaned everything. Put snobowl in the thermostat
area. check popoff valve, beeper still coming on
and shutting the boat down. Any other suggestions
on what else to try? Thanks

You need to determine if the engine is actually overheating when the buzzer sounds. I have read on these forums that you can purchase a laser pointed infrared thermometer at a modest cost at radio shack. Before you do anything else I would point one of these gizmos at the cylinder head near the temp sensor next time it sounds and check the reading. You may be truly overheating in which case it may be time for a new water pump impeller and thermostat (even though you seem to have good flow). Or you may just need a new temp sensor.

You did not tell the kind of motor, but if it is a oil injected, you may have a pick up problem in the tank on the motor.
