I have a 28hp Johnson boat motor big as a 40 hp I want to put it on a boat but somebody keeps telling me it came off of a pontoon is there a differents between pontoon motor vs boat motor besides prop pitch? I am talking about motors from the 60's.

No such animal. A motor is a motor and there are various lengths of shaft assemblies 15", 20" 25" but there is no desigination as a pontoon motor.

28 Hp, 33 Hp and 40 Hp were all close in physical size.

A pontoon motor may have had a low pitch 4-blade, but that's about the only thing you'd have to change to put it on a small runabout...

It could be a long shaft motor measure from the where the clamp would rest on the transom to the antivent plate short shaft would be about 15 to 17", long shaft about 20 to 22" verticle height of transom would be in those parameters.
Short shaft is refered to as a 15" and long shaft is a 20".
