the motor runs pretty good with out the cover on it but once you put the top on it the motor dies and you have to give it throttle to start it

There is a common problem on the 9.5 where I believe it's the exhaust gasket that leaks and when the cowling is on it sucks in exhaust in the carb. Search this forum for the exact issue.

Likely the shift rod seal/bellows is ripped. Not a fun replace, I hear.

The exhaust relief hose #0309830 at the back of the engine is the worst when it leaks.

Second is the exhaust housing seal #0309729 between the outer cover and the exhaust.

Third is the boot on the shift rod # 0309631.

Fourth is the seal at the top of the water pump #309607 and #309583 which is often missing entirely.

The Exhaust relief hose is fairly straightforward.

Disassembly is required to repair two and three.

You may be able to find three and four at sea-way.com.

If you are running in a bucket it could be. Running on a the water with the cover off, not likely.

Surging is often from an air leak in the fuel system and can be from incorrect setting of the lean rich needle. Make sure that the high speed jet is clean.
