Install a water seperator in the fuel line and go ahead and run it.

Have you got a spin on type fuel filter attached to a bulkhead somewhere, if so that is a water seperator. You can put it anywhere it will fit, usually somewhere close to the tank on a bulkhead.

It's not on the mtr, it would be in the boat connected into your fuel lines.

Why try to run the engine if there is any residual water left in the tank? Get a fuel/water separator kit and install it in your fuel line. Mercury makes a nice kit which includes the cast separator head which you can mount in the boat, two plugs and a filter: 802893A 4. About $45. You will need two brass hose barbs. Check it out on google.
