Rear engine mounts/alignment

I am trying to re-install a '92 350 mag into my boat. The alignment tool will not slide into the coupler. It appears that the coupler is too low. I did a little searching and the suggestions were that the rear motor mounts are shot. Is this correct? I assume the rubber is worn, letting the rear of the motor "sag"? Any other possibilities? This boat project is getting out of hand! I bought it several months ago "ready for the water with a full tank of gas," and have replaced the stringers and floor, engine block, both manifolds, and all bellows. Thanks for your help,

Ayuh,...

My 1st Guess is,...
Either the Rear motor mounts have settled,...
Or,...
You rebuilt the Front motor mounting blocks, Too High......
