Where do I start out with a jack plate set up?..How far below the pad should the shaft be when the motor is trimed out to run WOT?

The antivent plate just above the prop should start about even with the pad.
Raise the motor to a point just before venting(cavitation) becomes a problem.
Careful prop selection will allow maximum height.

Trim the motor so the AV plate is parallel to the pad. Then calculate that for every 5" of setback the AV plate can be 1" higher than when the motor was bolted directly to the transom. That will give you your starting point. If the transom has a step that will count as setback also. The degree of technology in your prop will have a great deal to do with your final height (X dimension) also.
