E40ELCDE fuel question

When i fill the lines with the sqezee bulb it takes about 4 pumps to get hard and i can see the fuel filter is full. It starts but runs rough and the filter is holding about 1/2 fuel. If i squezee the bulb while running it boggs down and dies and restart is near impossible. Should the filter be full when the engine is running? If so would the pump be the culprate? Also last time out on the water i forgot to open the vent on the tank and by the time i realized it the tank was squashed. I beleive the pump has a lot of power but could this have damaged it?

The fuel filter is on the suction side of the pump. When running it is only partially filled.
