Whats the compression like?
You can use an inductive timing light to find out if all the cylinders firing.
If you have good compression and spark, fuel must be your problem.

read this---http://forums.iboats.com/showthread.php?t=158086,

Did you remove and clean all the jets, and use rebuild kits?

spark plug wire on correct cylinders. have you check to make sure the flywheel key is not sheared? causing the motor to be out of time.

all three cylinders could be firing, but not running, due to lack of fuel. motor running, using insulated pliers, pull and replace each spark plug wire. if cylinder is "running" you will notice a drop in rpms. if no change, then that cylinder is not "running. those motors have been known to idle on just one cylinder.

when the engine starts misfiring you can look in all the carbs and see the high speed jets in action with a uniform spray pattern

Pull one plug wire at a time and find out which cylinder is not firing, squirt some oil/gas mixture into that carb and see if it picks up.
If it fires by squirting fuel into the carb, you have a fuel delivery problem with that carb.

as TD stated....seems like it's time to pull the flywheel and check for a sheared key, or possibly a wire that is worn or bare and is shorting when the timer plate is in the 1/4 advanced position

Are you checking with a timing light or pulling plug wires while the miss is occouring or at an idle?

yes to your coil question...the sparkplugs need full voltage to jump the gap as the load put on them increases

Is the wiring harness in poor condition? They can get bad at that age.

Try running it in the dark and look for any arcing. Clean all grounds shiny.
Check flywheel & timer base. You covered the rest, unless you have a wacky pack or poor connections at the pack or terminal block, ohm everything out.
