Outboard Flushing

We've bought a World Cat with twin 200 Optimax Outboards and will be storing wet. We had planned to flush the motors with the connector beneath the cowl rather than have the inconvenience of the ear muffs and also the noise problem in the marina, however the tech has advised that by using the connector we won't be flushing the water pump or lower end, only the power head. His advice appears to contradict the Mercury handbook which says that you can run the motor with the quick connector which would mean that the pump would have to have water flowing in order not to cause any damage. Any advice.
