My new to me 1988 Johnson 48 SPL says to use 100:1 as the fuel/oil ratio. Should this be followed or should the more traditional 50:1 ratio be used?

Where did you get the information on a 100:1 mix? I don't believe this is correct and am interested to know if it was in a OMC manual. You usually break in new self-oilers with a supplemental 100:1 mix, but not a pre-mix motor which is 50:1.

There is a sticker on the side of the engine pan that says 100:1.

Jack's correct. If you only trolled this engine you might get away with it at 100:1 for some time ,but at 5000 to 6000 rpms your asking for trouble.
