2006 115 HP Mercury runs fine then runs very rough.

We have went thru the fuel system, cleaned tank, changed filters,changed the whole fuel module and no change.

Do you have a bulb on the fuel line? When it starts stumbling give it a few pumps, does it smooth out when you pump it?
Mine did on my (admittedly) much different 250 2-stroke, and swapping the fuel ECU did the trick, maybe that’s the fuel module you described.
